Zephyr has evolved significantly since this post first appeared, so thought I'd chime in.  (Disclosure: I work for SmartBear, the vendor that develops Zephyr.)

The biggest difference now is the advent of no-code test automation in Zephyr Scale. It also has unlimited storage and has been cited by customers as performing better for larger sets of test cases.
