When we send filter subscriptions from Jira, the sender address used is our default "jira@xxxx.atlassian.net" sender.
Is there a way to use one of the custom email sender addresses we have configured in Admin Site -> Settings -> Emails, used for other notifications?

Sadaly no, because this is the default cloud server and even if you add a new mail server it will still use the default email that was set up by Jira. In short, no, this cannot be changed for filter subscriptions.
