How can I edit both PDF and Office files on same system?

A user requested the enabling of the Office Connector because employees on company machines cannot download/install the Atlassian Companion App.  The next day, other users are complaining that they can no longer edit PDF files.  Is it because of the office connector & is there a way to have both PDF & Office files be editable?
