How to allocate memory for JIRA Agile ?

Is there a way to allocate memory for JIRA Agile ?

Not specifically. It runs as a part of JIRA, so whatever you do to tune the memory for JIRA is what matters.

I currently have 50,000 issues in JIRA and JIRA Agile takes down JIRA.

You'll need to tune the memory for JIRA then.
