Is there a way to allocate memory for JIRA Agile ?

Not specifically.  It runs as a part of JIRA, so whatever you do to tune the memory for JIRA is what matters.

I currently have 50,000 issues in JIRA and JIRA Agile takes down JIRA.

You'll need to tune the memory for JIRA then. Have a look at https://summit.atlassian.com/archives/2013/inside-the-massive-team/the-not-so-dark-art-if-atlassian-performance-tuning for a good overview and some warnings about going about it wrong (e.g. a lot of people just throw more memory at it - it's not that simple) and https://confluence.atlassian.com/display/JIRAKB/JIRA+Performance+Tuning
