In Time Tracking for an issue:
Remaining should equal Estimate minus Logged.
Time tracking enabled in permissions.
Work logged via Hubstaff
Estimates entered prior to sprint
Remaining Estimate never changes on any issue type
Why?
@Jane Conners Did you mean you are unable to view the calculated remaining estimate in Jira Board view or Normal Issue View.
If it is a board view, please enable "Time Tracking" in Board--> Configure--> Estimation.

It might be a HubStaff problem.
As Jack explained in his answer, the default Jira behavior is to reduce Remaining Estimate by the Time Logged. It assumes that the initial Remaining Estimate was set correctly.
If you are on Cloud and not tied to Hubstaff too much, then you can try Clockwork Automated Timesheets. This is a free app that allows you to track time through Start/Stop Timer buttons or completely automatically by integrating with Jira workflow.
It properly reduces the Remaining Estimate, exactly in the way you need.

My experience has been that the remaining in fact does decrement by the logged amount by default. When you log time it will present a modal that allows you to define what the remaining will be as well as the logged time. If you don’t change anything then it defaults to ‘current remaining - logged amount’. Can you indicate where you are logging from? Can you try logging from the detailed view if that is not where you are already doing so.
