We are using Power BI Connector for Jira but when creating a data source and selecting JIRA SOFTWARE, no data can be seen in Power BI. All tables are empty. What could be the issue?

Since the connector imports the data according to Jira permission schemes, the issue could be related to the permissions.
Additionally, some of the Software tables require a Jira API token:

I have already done what the article says, but I can't find a solution. The table is still empty, with no information from the native Jira report.
However, when I import datasource with information from Issues, it does show me the information. The problem is when I try to use fields from Jira native reports, like Velocity Chart. Do you know what could be the problem?

If you have already added the Jira API token and are sure that you use the same user credentials while exporting the Velocity Chart data, I would propose scheduling a short screen-sharing session with our support team to troubleshoot.
