Changing the Project Key Format and Bamboo

I have a request from a team to change the project key format in Jira to allow underscores. Looking at the this link it appears that would not work if we implement Bamboo (something that is currently being discussed). 

So I'm not familiar with Bamboo, does it connect to specific projects and if so, would we be able to change the project key format and ensure that only projects that utilize Bamboo do not use an underscore in the key?

Yes, you can do that, your projects with the wrong format will not be able to be connected to Bamboo, but the ones that conform to the standard format will be fine.
