When searching on issues and filter on users (reporter, assignee etc.) external/portal-only customers also show up on the list. This is quite annoying if you are a big company and doesn't know all the names of your colleagues. Then you can't differ between customers and colleagues.
DO anyone knows how to fix that, so we only see internal users. It's OK if I have to choose project first, before the system knows to exclude external/portal only customers from the result.

Portal only users or customers can exist only on JSM projects.
So to exclude this and not require this information you could exclude projects of the type JSM in your JQL.
Use this clause in your JQL: projectType != service_desk

If I go to issue navigator and only select a software project (not service management) I still see all these external users.
I need a solution where we can go to issue navigator and just select assignee, reporter or other user profile fields, without the need to go to JQL and type in something to exclude external users.

This is not possible.
All users that have reported an issue in the system will be listed, as this sis the possible reporter of an issue.
There is no option to exclude people.
