as the title says, can anyone help me set up automatic time tracking in Jira?
As in any issues under "in progress" in the scrum board will automatically be time tracked.

Clockwork Automated Timesheet Free does exactly what you need. It is a free app.
By default, Clockwork also allows to start/stop timer manually with Start/Stop buttons, but you can disable that in the configuration.
There are other time tracking apps available in Atlassian Marketplace that can help you with time tracking, but I'm not aware of any free app that can do what you asked for.

Time tracking is a really crowded category in the Marketplace. Checkout Quantify it does pretty much what you are asking and much more!

While the above apps/plugins are great for automatic time tracking, the problem is generally in large companies they don't allow any plugins to be installed. Time tracking in Jira is very essential for auditing purposes and logging hours by opening specific Jira tickets is very tedious.
In order to get around this problem, I have written a totally free tool (Under MIT License) https://github.com/anilpank/jiralogwork which can help fill you timesheets automatically just using a CSV file. It uses automation power of Selenium.
