How can I check the usage of Agile Tools and Filters plugin. I am trying to find what all project or Board are using this plugin in JIRA instance

It's used in all of them.  Even if people choose not to use its functions, they are available.

By default, you can disable it globally and enable per board or the other way around disable on certain boards.
