Is there some special action you need to take to make custom fields appear in the options of fields to report on? Or anything you can do to make the custom fields not appear?

Thank you for contacting us. Custom fields appear automatically and nothing special needs to be done. 

To see all the fields available in Fields Tree, please make sure that there is at least one project and issue created in JIRA.

At this point, there is no way to prevent custom fields from appearing in the Fields Tree.
