it depends on how they are linked. is there some field in the Jira issue that references an issue in FD? if so then you could use JQL, e.g.
project = xxx and field-FD is not empty

Ok, so now I am suspecting that maybe this is an add-on to integrate fresh desk with your JSM project. Is that possible?

It is an addon, I'm not sure of how it is integrated. It has a field in the Details section which when clicked will show you the linked Freshdesk tickets.

@adrian.hills Did you ever find a way to filter on these fields? I have been searching around trying to find what syntax to use in JQL to be able to check the Freshdesk tickets status or if there is a ticket attached at all.
