I am using a custom field "Actual end date" and updating it's value when an issue is transitioned to "resolved/done" (via automation rule)
But i want a consolidated report to send on email for all such issues instead of getting individual emails via my automation rule.
I tried scheduling a report using JQL filters but unable to use my custom field "Actual end date" in JQL

The issue I see in the screenshot seems to me like the custom filed's context is not applicable for that project.
Go to custom field and in custom filed which you have created, select context. In context select it for all global projects, or specific project where you want that filed to be applicable.
First let's resolve the issue with custom field.
Once custom field is visible like @Cloudites Owner mentioned, create a filtes, subscribe it as an individual or a group and schedule it. Either schedule it using defaily option, or even cronjob is applicable where you can select customized time.

The context of custom field was not global and specific to my project.
Once i changed it to global , it showed up in filters. Strange!

Its based on what you want. Some fields such as Story Points, Assignee, Reporter are required throughout all products. So you want them as global. Some fields are required for only specific project. In such cases you apply it for some projects only rather than global.

Create a dashboard, add filter, subscribe and receive daily email report. Add users as necessary to dashboard for report visibility.

If you provide images of your automation rule and audit log details showing the rule execution, the community may be able to suggest improvements to send one versus the many emails you note.
