I want to set my own schemes in the template, not the ones that are in them by default. Is there a way to do this? I can't find mention of it in the help documentation at all.

I am Marlene, product manager of Deep Clone for Jira.
For Jira Cloud, creating fully custom project templates isn't directly supported. However, you can achieve a similar outcome by creating a new project, configuring it exactly as you want (with your custom schemes), and then using that project as a basis for future projects by cloning this project with Deep Clone for Jira.

As mentioned by @Trudy Claspill in native Jira, there is not much you can do other then using the 'Share settings' option to create a project with the exact same schemes as an existing one.
If that is an option for you than you need to train users which project they should use as a source and make sure that project does not change the schemes.
Alternatively if you are open for a third party app, you could try our app that was built for this purpose: To create custom Project Templates for Jira.
While it is not possible to add templates to the existing native templates list, the app adds a new global page, where you can define and use custom project templates.
Inside the template settings you can configure all the schemes you want new projects to use.
And if you want you can go further and create some custom predefined content like components or some issues and with placeholders you can make them dynamically fit to the new project name for example.

The answer is a qualified no.
You can change some of the default schemes but not all. And you can't designate different schemes to be used as the defaults when new projects are created. And currently you can't create a project template that will be added to the list of project templates.
For Company Managed projects what you can do is create a project where you customize the schemes that are used. Then when creating a new Company Managed project you can select the "Share Settings" option to have your new project use the schemes associated with an existing project. That option appears on the same screen where you enter the project name and key.
Team Managed projects can't share configurations, so for those you are stuck with the Atlassian templates and then customizing the project after it is created.
