Some of the cloud addons create users for access, like TFS4Jira Cloud (addon_com.spartez.jira.plugins.bork.tfs4jira). Do these users count against the license count?
Addon users do NOT count towards license limits. We enforce that in User Management.

We have a Treo user a BigPicture user and a Timesheet Reports and Gadgets user all which are "jira-software-users" do they count against our 25 seat license or not?

They do not count. We don't count App "Bot" users against user quotas; no matter what groups the App user is a member of.
This is similar to how Jira Service Desk "Customers" don't count as "Agents" in the pricing calculations.
