I have used the GitHub Jira integration app from Atkassian. evenything is connected properly (as per the prompts) however i can't seem to get GitHub to display the link to Jira
on jira i can see the commits though

I had the same issue where I saw the commits in Jira but no links in e.g. PR descriptions. I found that if I wrote:
[PROJECT-103] (instead of `PROJECT-103`), it did link.

I think you have to enter this per repo. Different repos might go to different Jira projects, and then you need to refer to the correct Jira-/ProjectKey.
